You CAN stand it up if you want but you are at more of a risk of the console moving around and scratching your game then if you just layed it down. But if you are asking if you are damaging the console itself by standing it up then no you are fine.
Hell if you install everything and never have the drive spinning you have just nullified the one problem with standing the console up. I can personally vouch that I've lost at least three games and a DVD to vertical standing xbox games, most of which I've spent hours repairing, and all of which now work.
